Rossi came close to clipping the Ulsterman ahead of him, before running straight on and re-joining in 21st and last place.
The Italian, runner-up at the previous Misano round, then worked his way back up to eighth by the chequered flag. In the process, Rossi set the eighth fastest lap of the race, 1.6s slower than winner Dani Pedrosa (Honda).
“It's a shame about the mistake on the first lap,” said Rossi. “I was a bit faster than Rea, and when we spread out on the straightaway, and he braked a bit earlier, I went to the right. He couldn't see me and pushed me close to the curb, and I went straight to avoid him. I would have had to go to the inside, not the outside.
“Without that incident, I think I could have fought with Bautista for sixth place, which was our potential at this track today. In fact, things went better in the race than in practice, when we suffered a lot on acceleration both in the wet and in the dry.
“We made some changes after the warm-up, and that helped us to lap consistently at a decent pace for the whole race, without using up the tyres too much. This is a positive sign, considering that we were also able to do that at Misano.
“There's still much work to do, but it's also true that for us this was probably the most difficult track among those left on the calendar, so we hope to be more competitive at Motegi in two weeks.”
Aragon marked Rossi's second race with a new Ducati chassis and swing-arm. Team manager Vittoriano Guareschi felt that the poor practice weather hit them especially hard, but was impressed with the set-up decisions.
“With the new frame and swingarm, it's a period when we needed to ride as much as possible, but the only dry session was qualifying, when it was more important to do a good time than to try different settings,” he said.
“We had the warm-up this morning, and I must say that the team did a good job of finding solutions that allowed Vale to ride until the end at a good pace, without wearing the tyres too much.”
Rossi's team-mate Nicky Hayden suffered a dramatic accident on the second lap, but was later declared as fit for the forthcoming Japanese round.

The Australian star revealed the news on his blog for Repsol.com.
Stoner, who will retire from motorcycling racing's top tier championship at the end of this season, wrote: “It's been another quiet week here in Australia, I've been resting, having some physio and following doctor's orders to recover.
“The good news is that I feel I can race in Motegi and will be re-joining my team next week and I can't wait to get back on track.
“Thanks for all the kind messages on this blog, I look forward to return in Motegi in front of all the Honda home fans.”
The Repsol Honda rider has been replaced by Northern Ireland's Jonathan Rea at the previous two rounds of the championship at Misano and Aragon.
He sustained a badly damaged right ankle following a high-side at Indianapolis and following surgery has been recuperating at home in Australia.
Stoner's chance of ending his final season in the sport by retaining the world crown has ended, but the 26-year-old will be gunning for more success at the final four rounds to end his career on a high.
Currently third in the championship table and 104 points behind Jorge Lorenzo with only 100 points in total up for grabs before the end of the campaign, Stoner could play a role in helping team-mate Dani Pedrosa challenge for the title.
Pedrosa is 33 points behind Lorenzo and closed the gap slightly following his victory at Aragon last weekend.
For Stoner, victory at his home round at Phillip Island on October 28 will be a top priority as he bids for an incredible sixth win on the trot in the Australian Grand Prix.

Dani Pedrosa admitted that his early crash in Aragon qualifying disrupted his pole bid. The Honda rider was mystified by the fall on his first run, which forced him onto his spare bike for the rest of the session.

The Power Electronics Aspar Team confirmed today that they extended the contracts of current riders Randy de Puniet and Aleix Espargaro for the 2013 season. Both the Frenchman and the Spaniard are to remain with Aspar for another year, and will once again contest the season on Aprilia-built ART machines under the Claiming Rule Team regulations. The two teammates are currently battling it out to take the honors as top CRT rider for 2012.
The Aspar team has been the showcase for the CRT rules this season, with both De Puniet and Espargaro closing the gap on the prototype bikes. How the team will fare next year when most of the other CRT bikes will start to use the highly advanced Magneti Marelli ECU, while they stick with Aprilia's electronics package developed in World Superbikes remains to be seen, and will provide a good yardstick by which to measure the spec ECU on offer.
With the prototype rides all filling up quickly, remaining with Aspar was the best option for both men. With a year of development on them, the Aprilia CRT bikes should be even closer to the prototypes next year, allowing De Puniet and Espargaro to put themselves in the shop window for the 2014 season, when Suzuki make a return to MotoGP, and more factory rides should be available.
